Currently PDF.js only supports "Save as..." and prompts you to choose the path to save the PDF file to.
Normally I am making changes to a PDF stored locally by eg adding notes, highlights etc. In that case, my requirement is to save it in-place, and more so, I frequently resort to try to use "Ctrl+S" which unfortunately makes the dialog box to choose the path pop up.
Other PDF viewers
Edge PDF viewer supports both "Save" and "Save as..." with "Ctrl+S" defaulting to the first.
